Alex Baena scored the only goal in the 42nd minute after goalkeeper Fernando Muslera failed to deal with a shot from outside the box, allowing the ball to slip into the net at a costly moment for Uruguay.
The match also saw Manuel Ugarte stretchered off injured, before Uruguay's frustration deepened with Agustín Canobbio's red card in stoppage time.
Spain finished the group with seven points, while Uruguay exited without a win after collecting only two points, making their early elimination one of the major shocks of the first round.
